I think when mods become available for any sports car, the mod designers think that it will be installed most likely on a car with manual transmittion. I've done a lot of research and talked with several dealers and I've come to the conclusion that the GTO's a4 transmittion is a few tenths of a sec faster than the m6 in 0-60mph (a few tenths is a lot IMO). Maybe the manual is faster if you want to abuse the transmittion, but I don't want to do that. My question is: If a computer decides when to change gears with an automatic, how will it react to engine mods like a supercharger? Will the computer think it's cool simply changing to the next gear sooner? Or will the computer have a fit because its programmer never taught it to handle a car with such different stats? Thanks.

Well the computer tells the transmission when to switch gears based on the RPM, if the engine has mods to it or not doesn't matter. The transmission (to ss's not t's) will react the same way no matter the mods, if you did however change the computer to give the transmission harder shifts for better performance with those mods then you might experiance some wear on the transmission prematurely, but those can be offset by a transmission cooler.
As for the auto being faster, it depends on how the auto is launched, the auto's have the ability to launch a bit better than a standard. but if you were to say take qual cars from say 5 mph to 60 mph then the standard would be faster, this is because as it is the computer is programmed in the auto for soft smooth shifts that can costs some time, plus the torque convertor costs more parasitic loss than the standard will, and the factor of the standard being able to powers***.
On the whole the standards have been .1-.3 faster in the 1/4.
